The logo disappears
Upload a Logo for dark mode in Theme settings > Logo and favicon. Without one, the logo is shown in white, which suits a single-color logo but not a colorful one.
A section does not change in dark mode
Only light color schemes get a dark version. A section that already uses a dark scheme stays as it is, in both modes, by design.
Colors look muddy
Each dark version is tinted with its scheme's own text color. A colored text color gives a colored dark background: choose a near-black text color in the light scheme for a neutral dark mode.
The accent is too bright or too dull
The accent is lightened until it is easy to read on the dark background. Pick a slightly deeper accent in the light scheme if it comes out too bright.
Product photos have white boxes
Photos with white backgrounds stay as they are. Photograph on a light grey or neutral background, or use the clothes rail's Blend white image backgrounds into the color field where it is offered.
I do not want dark mode
In Theme settings > Colors > Dark mode, set Default appearance to light and turn off Show light and dark mode switch.
